Cat Attacking the dog!

I am a Vet Tech with 2 Siamese cats (Male and Female) and a female dog. My 5 yr old N/M Seal Pt Siamese has decided to start attacking my 6 lb Papillon when I'm not home. The dog had set her boundaries to him since he beginning, but now he has left bite wounds on her neck and is pulling out tuffs of hair. When living with my parents and their animals, he had attacked both of their small dogs several times as well.
I work with animals for a living, but I'm stumped at what to do next. He's very much a "Mama's boy" so I worry how re-homing him would affect him psychologically. Plus, he has GI issues that require him on Rx food and meds for the rest of his life. I'm not one to just get rid of my animals, but I truly don't know what to do next to help me relax. His Vet has had him on anti-anxiety meds for the last few months...not really working anymore. The only other thing I can think of at this immediate moment is to segregate the household (dog and female cat in one area and him in a separate room alone). Any suggestions would be great!
