traveling with cat

We are picking up our new kitten (9 months old) in Locust Dale, Virginia. I have a carpeted cat carrier and 2 small baby snack cups with tops to put water in one and food in the second. We are driving 9 hrs. to Rochester, NY. I know a cat is good for about a 3-4 hr. ride so we will stop around midway and I'll give her the food and water to take if she feels like it. My question is what do I do about her relieving herself? This ia a brand new cat so there is no way I would attemp to take her out of the van. I am wary of taking her out of her carrier at all. Should I simply put some papertowels down and remove them when soiled and then replace them? Sherry Montgomery
